Clean up Building & Running documentation

We provide docker images to run both command line applications and web services. We also support running the codes locally without docker. Current and legacy repository documentation specify multiple ways to launch/run the codes for both cases and so we should settle on our preferred approaches for end users and update the build/run docs accordingly.
