Updated Title.

Changes links to be local.  Change the titles to the actual titles, instead of the file names.  Updated the descriptions of the files.

Moved the Algorithm section after the practical considerations section, since it refers to that section.

Cleaned up for the 80 column rule, numbered the equations, added links, added the missing e equation, added more comments to the Algorithm section

Added comments in the algorithm section about how geo, obs, and mag relate to the various reference frames. Also made a small documentation change in ChannelConverter.py

pulled equations out of images,  updated figure to be semi-grey scale safe,  still need to work on algorithm section
