Edits to Roxygen code

I made some edits to the Roxygen code so that the package could be built directly from gitHub including the man files. Mostly, all the functions needed an:

'@export

and they needed to have any space removed between the Roxygen code and the actual function/method/class they were defining. I think there are a few still without working examples that we can probably figure out eventually.
