Add output options

Shanna Rucker requested to merge input_pfdata into shinyapp

Created section within first tab for user to set output options. Default outputs are also defined where appropriate. Default basefile name still needs to be configured. Continuing with merge so that output options can be used in emafit()

Merge commit ready to move forward once reviewed by Sophia.
