function name changes and gene code simplifying

Hey Laura,

I figure I should have another look at some of the updates I pushed this week. There are lots of changes to function names. Trying to use verbs for functions and nouns for objects. I also changed the gene_summary workflow. Now the workflow uses less functions to accomplish the gene_summary table that can be exported as an excel file.
