Updates after internal and EPA reviews

Lots of updates to vignette documentation. Also included several edits related to reviewer suggestions. Included a new conceptual workflow image for the package. Currently it is in the vignettes folder. Both the readme and Introduction vignette use this image, however the package checker does not like it in the introduction vignette.
