workflow bug fixes and clean up

The first several commits here are just getting the workflow going end to end.

Notable changes are:

  • refactored output now includes all non-coastal NHDPlus flowlines rather than excluding small networks.
  • nwm-only network functionality has been removed as it is not going to be used.
  • started working on a stand alone catchment network table for each output gpkg for #87 (closed)
  • fixed issue where a newly generated levelpath was being passed through rather than the original (mainstem) levelpathid.
